I failed to mention the problem was in Firefox 2 After searching here I see this has been a problem for others trying to use plugins in iframes loaded via thickbox. One post mentioned a bug in FF if the iframe was hidden when the content was loaded.
The fix is to modify thickbox to display the iframe immediately. At about line 229 I modified the safari browser case to include mozilla.
