Any chance you could post a URL? It doesn't need to be your live site; a sample of the generated code should be plenty.
My guess is that IE doesn't like your JS syntax and is refusing to continue with it. That's hardly uncommon. To me, the most likely suspect would be a trailing comma on a list, especially with generated code.
