So I bisected the julia tree this morning. It looks like commit 737ad6eba2f94a8542e9013fa84b6f4e3f5d827a is the one that broke it.
I'm assuming this is a PyPlot issue rather than IJulia since you say Gadfly isn't affected, so I reported it here: https://github.com/stevengj/PyPlot.jl/issues/52.
