Yes, I think it would be too much memory consuming.

I also delete layers all the time (probably because most single plugin 
in OpenJUMP creates a new one), and I wouldn't like to be asked for 
confirmation all the time.
Layers I delete are mostly layers that I don't edit though. Asking for 
confirmation for edited layers only could be an improvement from my 
point of view.
