For now I decided to remove and set up again the E-Mail account in K-9. This time it also pulled the E-Mails that it previously ignored. I don't know if this was a one time thing, but now I know to monitor this more closely and look at my mails with Thunderbird from time to time. If this should repeat itself, I'll post again. Thanks for all the helpful comments.
