I don't know what you should check next, sorry. But the fact that the problem
is gone in a new clean user account with the same packages and default settings
means it's a problem with the customized settings in your normal user account.
That means it's up to you to investigate and fix the issue, I'm afraid!

Cases where the app has the generic Wayland icon rather than their own icon are
bugs in the apps' code or packaging. See

about why. So you'll want to report the issue to those apps' developers.
