How it works: 
When a flatpak is running without a window, background monitor will tell us
it's a background app.
To prevent duplicate icons, we look through the systemtray icons and see if
they belong to the same flatpak app. To do this, plasmashell reads
/proc/$pid/root/.flatpak-info .
I know that for example on Ubuntu this is blocked by apparmor, for which I
filed https://gitlab.com/apparmor/apparmor/-/work_items/625

One question to find out if it's a general bug or something more transient.
When plasmashell shows two icons, does 
plasmoidviewer -a org.kde.plasma.systemtray
also show the duplicated icons?
