Can confirm this is still present in Plasma 6.7.3 / Frameworks 6.28.0 / 
Qt 6.11.1 (CachyOS, Wayland).

To rule out a save-side issue, I inspected 
~/.config/menus/applications-kmenuedit.menu directly after reordering 
applications and adding separators via KDE Menu Editor. The <Layout> 
elements are saved correctly, including <Separator/> entries and explicit 
<Filename>/<Menuname> ordering, both at the top level and within 
categories containing subcategories with items (e.g. a category with a 
nested subfolder that has its own entries). Kickoff does not reflect any 
of this — it falls back to alphabetical sorting and drops separators 
entirely for the affected categories, even after a clean 
kbuildsycoca6 --noincremental + plasmashell restart.

This confirms the issue is in Kickoff's rendering, not in kmenuedit's 
saving. Worth noting as a workaround suggestion: on my system (CachyOS) 
the Application Menu (Kicker) widget mentioned in comment #1 is not 
available/packaged, so there's currently no way to work around this 
short of removing subcategories entirely.
