It's empty because no sub directories exists yet in your collection. If you create a bookmark without a dropdown selection, it will host on root of bookmark collection. That all. I just tested, and it work fine under Linux. The plugin warning is specific to Windows. It's relevant of map view, and has nothing to do with bookmarks stuff.
