There is a workaround for this, which is to launch KMail from Konsole, then the propt is shown in the Konsole itself. Launching KMail from the dock, when clicking decrypt message, a message " Could not decrypt the data." is shown. The same behaviour shown before when trying to register a new GPG keypair, as I had to create it by opening KMail from the shell.
