Channels are saved at mySql database when Kaffeine quits without errors. I found a few issues on Kaffeine's exit code that got fixed after 2.0.16. Basically, using the (x) button of Kaffeine was doing something different than Ctrl-Q or "File" -> "Exit". This could explain the issues you're facing.
