Actually I've made new test and results are even more weirder than before and
it cant be treated as _expected_ bahaviour. 

I've upload the file, the steps are:
1. select two layers marked red
2. Merge them with ctrl-e.

The result is that the layer beneath the merged one is now part of the merged
layer and it's weird as hell. This is not what anyone would expect like at all.
