I had the problem with Dolphin, and deleting the relevant row in the
ResourceLink table of ~/.local/share/kactivitymanagerd/resources/database have
solved it (I used DB BRowser for SQL Lite to do that).
Dolphin didn't re-appear in the favorites list after a logout/login.
Si I kind of confirm the previous comment that explained that solution.
