I can't find an easier way to do it. This means the workflow to pin a new currently running app to your latte-dock is to right-click -> pin launcher, then find where your launcher moved to (because it bounces to the position right at the beginning of all the other unpinned icons), THEN dragging/dropping to the position you want.
