I have noticed this as well in the last week, running on neon unstable.

I though it was related to Plasma SystemD integration that I enabled at about
the same time
(http://blog.davidedmundson.co.uk/blog/plasma-and-the-systemd-startup/) but it
isn't - after nuking Plasma config and starting without SystemD (verified) it
is still a problem. 

I checked logs for plasmashell and ksmserver, with and without SystemD and
nothing is shown between the time the logout prompt is shown and a while after
it is dismissed.

It behaves the same regardless of which action logout action is chosen (logout,
restart, etc) - which is nothing.

I can logout using the KSMServer D-Bus interface - running

qdbus org.kde.ksmserver /KSMServer logout 0 3 3

logs out immediately - though I also noticed that session save/restore does not
work properly: no applications are reopened when I log back in. This could be
related or could be another problem (I have a few additional problems right now
with neon unstable, which seem unrelated, so I can't really tell).

Running

qdbus org.kde.ksmserver /KSMServer logout 1 3 3

shows the logout prompt and behaves like choosing "logout" from the kickoff
menu - i.e. pressing "OK" does nothing.
