Go to the tool options dock (bottom right corner by default). I believe that either: 1. your "threshold" is too big, so that the tool can go trough nearly any color (drop it down to 1) 2. "fill entire selection" is on (fills selected area without taking colors to account) 3. you're on a different layer, and either use "fast mode", or sample: "current layer". I'm marking it as "not a bug" for now.
