Hi there,
Unfortunately this is a known issue. Right now we have a number of problems
around animation audio synchronization both inside and outside of Krita. This
is something that we plan on addressing in the future, but I don't have any
good news on that front right now. Improving audio stability and
synchronization is high on our list of animation priorities, but for now it
might be easier to achieve a good result using an external program to synch
your animation with audio.
