How big has your index grown? You can check with
$ balooctl indexSize
Do you see the same happening with a simple:
$ mkdir ~/Testdir
$ cd ~/Testdir
$ for i in {1..50000}; do echo "This is file $i" > file$i.txt; done
as used in Bug 437754?
Are you also deleting very many files as well as creating them?
