I've noticed that the issue is a bit more granular in its behavior, e.g.:
between IntelliJ and Element, initially the clicks are going to Element in the
background, but after I activate IntelliJ, the focus is fixed. This is not the
case between multiple IntelliJ windows where the focus continues to be on the
background window.
