Hi Daniel, There have been and continue to be a couple different parts of kepler where ontologies are utilized. Right now, the actor library (the left pane of the GUI where all of the actors are) is ordered by various ontologies. When you choose one of the top level folders, you are choosing the ontological ordering in which you want the components. By adding a new ontology, you can re-order the components for your project.
We've also had a prototype system in kepler for some time that allows a user to add semantic annotations to actors and their ports. I believe this system is still in Kepler and still works. Try right clicking on an actor or a port and you'll see a menu item for adding a semantic type. We are currently in the process of adding a tagging concept to kepler as well. This will allow workflows (and eventually components) to be tagged in plain text or with an ontological concept. The workflows will then be browseable or searchable by their tags. Sean Riddle is currently leading the development of the tagging mechanism so I'll let him describe it more fully. To see this functionality, use the 'tagging' suite instead of the 'kepler' suite (i.e. run 'ant change-to -Dsuite=tagging'). Let us know if we can give you any other information.
