Rule:
10.7. 3D Shape ".wrl" files are named the same as their footprint and are 
placed in a folder named the same as the footprint library replacing the 
".pretty" with ".3dshapes".
Redundancy is probably not big problem. Assinging one footprint to one model 
helps avoiding mess (which was horrible some time ago).

Should a matching .pretty be created for every 3D package? It could
create redundant symbols (think connectors with various pitch) but the
rules aren't explicit about this.
Also there are some pull requests stacking up on github. We might want
to merge or close the oldest ones before the stable release.
