Yes I've done just that with my last project, I had a separated LCD board
with buttons and LEDS.  What I ended up doing was to initially draw the two
separate PCB boards outlines then eventually joined them with tabbed routes
so they became one board.  There was still some air wires in the end between
the boards connectors.  You could get around this by creating separate nets
for the two boards as well as different power and gnd nets, I didn't, I just
knew what the air wires were and left them there. 

 

I couldn't get the online Freerouter  working as my board would not export
to the DSN file due to separate PCB outlines.
