If it is that, it is only missing execute permission on the top Koha dir, or a dir above it. You absolutely do not want to chmod -R and set execute permission on all files. (That may be how an executable htaccess file snuck into Koha master development version at one point.) Just chmod ugo+x path/to/koha/top should work. If it's really all dirs, then: find path/to/koha/top -type d -print0 | xargs -0 chmod ugo+x should fix it I think.
