This is where I would recommend using 'screen'.
$ sudo apt-get install screen
$ screen
[ nice junk explaining things ]
[Oops! Disconnect ]
$ screen -r
[ This is for resuming it. ]
$ exit
[ screen will clear ]
$ exit
[ you will be logged out ]
man screen for more information on how to use screen.

Try running with -x and -v. Putty timing out sounds weird, but then it's
been about 10 years since I've used windows so I have no idea what putty

Did you make sure you followed all the instructions, including running
the remove items from marc script. Check the upgrade instructions in
the INSTALL file.
If you can't circulate it sounds like you missed this step.
