In the Kopete main window, "Settings" => "Configure Notifications" => 
"Incoming Message", deselect "Show a message in a popup". Afterwards 
open a shell and run "killall knotify4; knotify4" or restart KDE (having 
to restart knotify is a bug that will be fixed in future versions).
Don't worry, more versatile behavior will come with KDE 4.1 and later 
versions :-)

A timeout is used if the message appears for the active chat window (at 
least in KDE 4.1 I think). There's also work on stacked displays (search 
for the Notify plasmoid in KDE 4.1 for example).
