I'd kind of like to know the answer to that, too. I believe the "it just
works" NetworkManager is still not quite mature, although it may be a
Ubuntu issue. Let us know what you find when you ask on the Ubuntu
forums. ;-)
I'm pretty sure this is because the init.d scripts only clean up what
they are configured for. If you mess with interfaces or routes that are
not specified in the config files the init script looks at it will not
touch those things and they can affect the rest of your setup. Basic
networking pretty much just consists of interfaces and routes. So learn
how to use the ifconfig and route commands and you can take care of
pretty much any networking situation without ever having to reboot.
