I highly recommend (free) products from Grisoft. I've used their antivirus for years and recently (6 months ago) started using their RootKit detection tool as well as the anti-spyware. Low profile, non-intrusive, frequent updates, rock solid software.

I have to assume it's working because I haven't had a virus infection in a very long time (just before I started using AVG, in fact) nor have I checked my 'vault' for rootkits or spyware. Maybe I've had tons, maybe not. I wouldn't know.

I have no experience with M$'s tool (huh huh, I said 'tool') but I do know my IT department here at work is not a fan and they deployed Spybot Search and Destroy instead.
