The quick fix would be to use mplayer to apply rotation while watching the movie.

$ mplayer -vf rotate my-sideways-movie.avi

rotate can take an argument to force a particular direction of rotation, so you could do something like this:

$ mplayer -vf rotate=3 my-sideways-movie.avi

You can do other fun things like flip the image:

$ mplayer -vf flip my-sideways-movie.avi


Pretty much everything you need to know about mplayer is in the man page, but it's really, really long. The quick shortcut for filters is:

$ mplayer -vf help


To create a file that permanently has the image rotated you can use mencoder, which is part of the mplayer bundle of programs <http://www.mplayerhq.hu>. Using it can be a little tricky, but should give you decent results.
