Have you checked to see if you didn't inadvertently move a space bar on the panel and create a empty space. I've done it in the past on KDE. In configuring the panel I always make the spacers invisible. Every once in awhile I click on the space bar when I'm adding or moving an icon and by mistake move the space bar. Since it is invisible, I can't see it, but it creates a space to where I can't move new icons. I'm not that familiar with GNOME, but if there is a setting to make the panel space bars invisible, unclick it so you can see where they are and see if that is the problem. Or just right click on the edges of the space and see if a space bar "lights up" so you can move it.
