A couple of other conjectural rocking to and thro noise possibilities to ponder 
especially since you have not really found anything visibly wrong internally:

1 Piston slap at bottom of bore. Always present though
2 Loose prop flange/hub
3 if not hand started, loose ring gear or snagged pinion gear not releasing.
4 Foreign object snagging in alternator unlikely though
5 Valve seized in open position knocking on piston

As you pull the prop through 360 degrees in one direction  was the noise 
predictably repetitive viz, common to all cylinders?... or was it apparent only 
as you rocked back and forth loading and unloading.
