Yeah, there are just a few .proto files scattered around our sources for this purpose. I didn't see any easy way to make the ant task tell you not to edit the output, but maybe there should just be a big comment at the top of the source explaining it?

You want to edit welcome.index.proto, which _is_ under version control.

this gets massaged by ant to fill in the version info automatically, so we don't have to edit it in by hand for each release.

Details: Edited laszlo-explorer files to include
  options for running apps in SWF9 as well as
  SWF8.  (Changed "View in Flash" to "View in
  Flash 8" and added another entry for "View
  in Flash 9".)      Created new buttons for Flash 8 and Flash 9
  options, based on the existing "Launch Flash"
  buttons.  (These should be an almost-precise
  match to the old buttons, font-, color-, and
  layout-wise.)  Used these buttons on the
  various cover pages, with the appropriate
  corresponding links.
Tests: (Remember to clear your cache.)
   Run laszlo-explorer.  Click the different
  runtime buttons on the front page, and note
  that the app will compile to SWF8, SWF9 and
  DHTML, as desired.  Note that small apps and
  other menu items with runtimes dependent on
  laszlo-explorer are running in whichever
  runtime you've selected.
     Click on the nav entries for the demos.  Note
  that each submenu now has options for all
  three runtimes, and that the cover pages have
  buttons that correspond to each runtime.
