You set the MTU in Shorewall instead of the PPPoE package IIRC.
There are posts in the list-archives for doing just this.

If some sites work, but others don't... what sites are these that do not work?
This may be a dns problem instead of a MTU problem. Jacques has package
maradns to account for some site incompatibilities with dnscache that have
been found.
