I don't think it is syslinux.

In syslinux.cfg

APPEND reboot=bios usb_wait=3

or

APPEND libata.dma=0

For me, newer compact flash can fail to boot, while older ones work. I 
bought some 512 mb CF from pcengines and they always work for me with 
the usb-wait=3 parameter.
