Yes MDF is great for staying flat. Countersink some screws with nut plates that will slide into the tracks of the aluminum rails. You will be able snug then down nicely without any harm to your rails.

My project today was with relatively short boards, but I am planning on doing some much longer boards (rails and stiles on doors). My concern is that there will be too much vibration and deflection near the midpoint due to only being supported at the ends. Should I make a bed from plywood/mdf and if so, what is the best way to clamp the board being worked on?
