I also struck this problem and because it didn't seem to work I merged again.
In the end I found them all mixed up - A real shambles.
Lucky we make backups.
 
I solved it in the end by just doing family group merges.  The smaller merges seemed to work okay.

I have two files each about 2000 KB.  When I merged them, the resulting file was nearly twice that size, yet I could see the names from only one of the files (at least that's what it looks like at first glance).  Why can't I see all the entries?
