If I understand correctly, your two children and his two children are
not related except by marriage, making them step-siblings rather than
1/2 siblings. If I am correct in this interpretation, the children
would not show up as half siblings unless you make yourself the mother
(adoptive perhaps?) of his children, and him the father of your
children. If you do this, it should show them all under you.

The obvious point is to ask if you have checked that the children are still 
properly linked to their respective parents. From what you say I guess they 
probably are but worth checking.

It may be that in the transfer the file links got slightly corrupted so I would try 
File>File Maintenance>Check/Repair.
