Tim, I also had this problem. I tried using a template for a new source (not letters). When I realized that it wasn't working out the way I wanted, I tried to change the resulting source using the old interface. These changes did not take properly. I had to delete the source and start fresh. I think this is a bug, but I haven't taken the time to experiment and characterize it well enough to send in a problem report.
