Hi Sue,

Tools --> Set Relations & Tools --> Apply Ancestor Colors... are independent.
You can have one person set as the starting person for Relations and a 
different person set as the starting person for Ancestor colors.

When you go to Tools --> Apply Ancestor Colors, you are prompted to set
the starting person.

Yes, but first you have to make sure you have yourself (or someone else of
your choosing) set up as the starting person. The colors are applied to the
starting person and their direct lines. Joan said the color coding wasn't
working for her (after I gave the instructions on how to apply the colors),
so I suggested she make sure she has herself set up as the starting person.
Maybe I didn't make myself clear enough.
