This probably means that you don't have the development package of XFree86
installed.

My Linux system gets that file from the "xdevel" package :
        dell: {7} rpm -q -f /usr/X11R6/include/X11/Intrinsic.h 
        xdevel-4.2.0-2

A search in
        ftp://mirrors.rcn.net/pub/sourceware/cygwin/xfree/binaries/4.2.0/FILES
reveals that this is part of "Xprog.tgz" in Cygwin.

Do you have that installed ?
