Indentation in the PDF format with the new tools is much different. I'm sure it's the new stylesheets and nothing to do with the DTD.
Most of the changes in 1.68.1 are in the FO stylesheets. Many hardcoded values and properties has been moved to parameters and some new parameters has been added to make more easy to customize the look.
Also see http://lists.oasis-open.org/archives/docbook-apps/200503/msg00024.html which mentions a bug in the latest version.
