I cut from my web browser to either the command line or a vim file and don't recall ever having an incorrect paste that wasn't caused by an incorrect selection. The cut/paste functionality is in the window manager. What window manager are you using? I use a 3-button mouse without a wheel just because I want that center button for a precise paste.
