timestamps are not preserved and start more or less at zero. -copyts
might help.

I don't think handling the files separately is a stable solution.
-copyts might fix the timestamp issues but won't resolve the continuety
counter problems. I think the segment demuxer should be able to generate
segmented files useable for HLS:
