Well, a quick answer that applies to most of these is that avi files need a summary of the file to be written once the entire file has been generated, where mpeg containers do not. (mpeg is much more stream-oriented) If mpeg works and avi doesn't, it usually means that you either forgot to call av_write_trailer or some part of your code or state got messed up before calling it.

(I don't have much encoding experience, but if you search the list for that function you'll find a lot of relevant info)
