This is simply a "are you sure you meant to do this" dialog. Deleting H/F is
not something that will be done often, so this dialog is not very intrusive.

Also, headers and footers are rather complicated. They might have different
text in "first page" or "left page" as well - so many places to check for empty
text.

Additionally, even though the header might be empty, removing the header will
likely make the "body frame" larger - so all content is going to undergo a
layout/reflow, page count will probably change, etc. Deleting a header is a big
deal, and definitely warrants an "are you sure" confirmation.

The current warning says "Are you sure you want to delete the header?", "All
contents of the header will be deleted and cannot be restored."

Since there has been no activity for 12 years and the dialog question has been
improved, I'm marking as WONTFIX.
