First, and regarding your specific situation as opposed to LibreOffice:
Consider looking at the unzipped DOCX content, in a text (or XML) editor -
comparing the version you sent out and the version you got back. Maybe there is
something simple(ish) you could do at that level to restore the endnotes.

Another possible idea - although it has its downsides - is to consider
collaborating using ODTs. recent versions of Microsoft Office support ODT up to
1.4, albeit not necessarily every feature.


As regards LO: We really need instructions on how to reproduce this. Can you
trigger this behavior using a short document, and with a specific sequence of
actions involving opening the document in MS Word, performing some edits,
saving and opening in Writer again? Note that it doesn't have to be _every_
issue you're seeing that's reproduced; it's enough (for starters) if we can
reproduce just one. Then we can think about the rest.
