This seems like a distro problem to me, not a libusb one. We don't support 
building libusb-1.0.16 (and newer) without hotplug support on Linux. And I 
don't think we should, it will make the code more complicated, and more over it 
will make life much harder for app developers. App developers who want to use 
the new hotplug functionality can atm simply require a new enough libusb and 
then be ensured they will have hotplug support (on Linux and Mac OS X at least).

TL;DR: Allowing compile time disabling of hotplug support is a bad idea because 
it will make live difficult for app developers.
