It shouldn't do so.
It first looks in your home directory (or the one specified with the -b switch 
on commandline), and if it cannot find something usable there then it looks 
in the default systemwide dir.

please double check your configuration.
a typical private skin directory could reside in 
/home/tr/.licq/qt-gui/skin.nbensa/ for example. it's the same directory 
structure as in /usr/local/share/licq/qt-gui/
