Did you (or someone) figure out why this is happening? I recently upgraded to Lilypond 2.16, and get exactly the same problem. The text font is set to Bitstream Vera Sans instead of Century Schoolbook. Emmenthaler is found just fine, even though it is in the same folder as Century. I tried to remove ~/.fontconfig and ~/.lilypond-fonts.cache, but that didn't change anything. I also tried copying the Lilypond Centyry font to the normal Mac font folder, but that didn't help either.
