My thought was that however it is that ImageMagick drives GS to achieve this, you could do as well? I have arguably been casual as to whether the PostScript file is encapsulated or not, assuming it would make no difference for this aspect.


The problem isn't converting EPS to PNG with alpha, but the other way around.

PS/EPS code read by Ghostscript can contain transparency operators, but Ghostscript only supports operators that set the transparency, e.g., for the current path, like the color. Its image operator doesn't have support for transparency on some pixels and not others.
