Yes. You are starting the alternative in the middle of the bar which, from the perspective of the musician reading the piece, is going to look very odd and be hard to follow. The alternatives should always be full bars not only for Lilypond to function correctly but for the musicians to be able to play it correctly without needing a lot of instruction. The updated file here corrects the issue and is more readable:
